Joker has a good edge in the environment, and he does regularly survive fights with Batman, but I just can't help but feel that Agent 47 would ultimately be far more skilled when it actually comes down to a fight

With location, I give the edge to the Clown Prince. It just seems like a fitting environment for him. He does face off against Batman somewhat regularly and caused problems for him. He has been a major thorn for several villains

 

With that said, someone like Bats doesn't usually fight to kill. 47 does. 47 will not hold back in that sense, so who knows. It would be interesting to see.

Super cool crossover!  Depending on the terrain pulled, I easily could have gone one way or the other.

This terrain favors the Joker, IMO.

Oh yeah, this would be hella cool to see in a comic or animated form, but I do agree that the terrain aids Joker significantly here

Yup, agreed. Normal terrain like city or even jungle and I'd give this to Agent 47, but mirror maze is something Joker could have built himself! He takes it.

So a hall of mirrors might be something the Joker would choose, but it might actually benefit 47 more. As it would supply sight lines and shots normal terrain would not. 

Put simply 47 is good enough to ricochet shots. So mirrors would allow him to shoot around corners etc.
