I think that neither of them would be very successful or reliable in protecting the world from an alien invasion, as they both have ulterior motives and disregard for human life. With that said, Skynet has a global network of factories and bases, while GLaDOS is confined to the Aperture Science facility. Skynet also has more experience in warfare and defense, while GLaDOS is more focused on testing and research. If I had to choose, and John Connor might be mad at me for this, I think I'd go with Skynet.

I think Skynet as well. GLaDOS might be able to run some fun experiments on the leader of an invading force, for example, but she isn't really equipped to deal with that quantity of targets

This is pretty much Skynets original purpose.

Skynet equipped with Tony Stark technology would be pretty damn badass. At least until they turn on humanity that is.

Ugh, these matchups are reminding me of how much more media involving A.I. I should be consuming. Next up for me: 2001: A Space Odyssey.  

That said, I've seen the first three Terminator films, so I know a good amount about what Skynet can do, and I think I remember adding GLaDOS back on MagneticFox. From what I can tell, Skynet seems to be able to cast a wider net.
